While tool has a wide variety of possible meanings to their songs, this one has a more centralized meaning.
Much of it deals with Jungian theory. The "Shadow" of someone is basically the piece of us we aren't. The things we hate, fear, despise, etc. Sometimes, however, to become whole and enlightened, we need to accept what our shadow is, and in some cases, become our shadow. Our shadow then becomes something else, so our shadow never vanishes.
46 & 2 is a reference to chromosomes in the idea of 46 autosomes and 2 sex chromosomes, the next evolution. Carl Jung (I believe, but his theory is where it comes from) recognized that aborigines in Australia and Africa had 42 & 2 chromosomes, and caused them to have a sort of hive mind, something connected. Current humans have 44 & 2, and we see how that is different from a hive mind. The next evolution is thus theorized as 46 & 2, but is unknown how to obtain it or how it will happen.
The part about Maynard becoming his shadow is hypothesized to be about him becoming a father. His kid was born around the same time as this album, and being a parent was (apparently) something he never expected to be or be good at.
